Did this in After Effects. I know it's not perfect, but it was just a test. It took about 15 minutes.

It's all After Effects. The textures are just fractal noise.

PNG sequences work just fine as well. It honestly doesn't make much difference to After Effects. And the ones you've done of the cargo ship look spectacular.
